Postdoc position available at Karolinska Institutet

Postdoc position available at Karolinska Institutet, Stockholm for the bioinformatician with knowledge in Whole genome Sequencing, RNA-sequencing as well as Metagenomics.

Postdoctoral studies in Bioinformatics (scholarship)

Karolinska Institutet, Institutionen för mikrobiologi, tumör- och cellbiologi

Department of Microbiology, Tumor and Cell Biology (MTC) at Karolinska Institutet conducts research and teaching in Immunology, Infection Biology, Cell Biology and Cancer. MTC has about 400 active employees, including 120 PhD students, 50 postdoctoral researchers and 26 professors. Our keywords are interdisciplinary, clinically basic research and national and international collaboration.

We search for someone who together with Professor Birgitta Henriques Normark and her collaborators will study on projects in bacteriology and host-microbial interactions.

The World Health Organization (WHO) classifies infectious diseases as one of the greatest global health threats. Pneumococci are a major contributor to morbidity and mortality world-wide. They are one of the most common causes of respiratory tract infections such as otitis media and sinusitis as well as of severe diseases such as pneumonia, septicemia and meningitis. However, pneumococci are also common colonizers of the upper respiratory tract of healthy children. It is still not totally clear what determines whether the bacteria will cause a disease or just stay colonizing healthy individuals. The research group focuses on host-microbe interactions with a major interest in pneumococcal infections.

This position includes bioinformatics, with a focus on genomic but also transcriptomic analyses of high through put sequencing data from sources such as pneumococci, other potential pathogens, host, host-pathogen interactions and clinical samples. The project includes studies of virulence factors and virulence mechanisms and their interactions with the host. Different in vitro and in vivo systems will be applied. Studies will be done in collaboration with Science for Life Laboratory (

Entry requirements

To qualify, the applicant must hold a doctor’s degree or a foreign qualification deemed equivalent to a doctorate. A PhD in relevant research areas will give priority. Previous experience in both bioinformatics and biology is favorable. Experience and working knowledge of a Unix environment is important as all analysis will take place on the UPPNEX cluster ( ). Knowledge of Perl is a strong advantage. Experience with open source analysis applications for de novo genome assembly and or transcriptome analysis is an advantage. Documented experience in relevant research areas and extensive experience with in vitro model systems and molecular techniques, as well as in vivo models such as mice is an advantage. Experience with international collaborations, project management and supervision of students is also important. Working experience with the RNA-seq data is favorable. Demonstrated experience in Microbial Metagenomics research is an advantage.

Scholarships to pursue postdoctoral studies may be awarded to individuals who come from other countries with the intention of remaining in Sweden only while obtaining all or part of their education. The head of the department determines whether their previous training and scholarly qualifications correspond to a Swedish PhD or higher. Having received a salary or other remuneration from Karolinska Institutet during the past two years may be disqualifying.

One requirement for receiving a scholarship for postdoctoral studies is central registration as a postdoc.

Type of scholarship
Karolinska Institutet awards scholarships to pursue postdoctoral studies.  This educational scholarship, which is paid for a maximum of two years within five years after the receipt of a PhD or the equivalent, is tax-exempt.

The amount is set for a maximum of six months at a time and is paid out on a monthly basis.

Application process
An application must contain the following documents in English:

  1.  Curriculum vitae and qualifications, including date of the thesis defense, title of the thesis, previous academic positions, academic title, current position, academic distinctions, and committee work, methods used, references, presented in accordance with Karolinska Institutet’s qualifications portfolio ( )
  2. A complete list of publications
  3. A summary of current work (no more than one page)
  4. Verifications for crediting of illness, military service, work for labour unions or student organisations, parental leave or similar circumstances
  5. Verification from the thesis defence committee or the equivalent (only if the thesis defence is scheduled within three months after the application deadline)

The application is to be submitted on the NetRecruiter system.
